Your problem is most likely being caused by an abrupt change in diet. Most Americans get about half the recommended daily dietary fiber, and the JC program will have you eating the daily recommendation. Here is an article about it, with some suggestions for how to approach solveing the problem:

A lot of the JC meals contain soy, which is a bean. Beans contain a less-digestible form of carbohydrate, so they can cause gas. So do some veggies and fruits. It may take your body a while to start producing adequate enzymes to manage the added fiber and less-digestible carbohydrate. You can take Beano or Wholezmes with your meals to help with this.
If you are chewing gum or using sugarfree hard candies to ward of hunger, they may contain xylitol or sorbitol, indigestible sugar alcohols. If you are chewing a lot of sugar-free gum, you might want to check the ingredients list.
